Is that the wireless 360 controller because I had similar issues with Assassin's Creed and the sequel not recognising RT and LT when reconfiguring the controls. They have to be adjusted because they oddly don't match the actual 360 version. I bought the wired 360 controller and not only does the controller use the exact same mappings as the 360 games but RT and LT are recognised even when reconfigured. Seems to me that there are differences in how the wired and wireless 360 controllers work and not all developers bother to code their games to support both.
